Hello, what is our policy, or should be in similar cases:
Hungarian Armed Forces issued this note upon retaking Bácska in 1941 by adding the 1.000 Hungarian pengő adhesive stamp onto a 1931 issued Yugoslav 1000 Dinara banknote. It circulated as 1000 Hungarian Pengő for about 3 years.

On a serious note though, yeah, it's confusing. Is this similar to Japanese Occupation Malaya notes, like this one? The note does not say anything except Japanese but is still filed under Malaya. With that in mind, I guess it needs to go under Hungary.
Similar case could be a few notes used in the former USSR states right after they became independent and used USSR notes with their own stamps/seals (ink).
It's like Korona issued by Oesterreichisch-Ungarische Bank and stamped in Romania between 10 June and 28 August 1919 and used until 1920. Basically the note it's clearly not Romanian so they just stamped the current notes existing in the area (Transylvania) until they issued their own. For me things are quite simple, Korona should be listed in the catalog of Hungary and stamped Korona should be listed in the catalog of Romania. What do you think?
I think either Slovakia or Czech Rep. Have an issue that was stamp affixed to a note of Czechoslovakia. The stamp changed the note to a new Pick, and a new country. I would treat this note as a type of the newest issue, not a variety of the original host note.

MY conclusion so far is that I will record these according to the overstamped authority.... so the original question is HUNGARY, and the Czechoslovakian overstamped Slovak notes are Slovak....

Sounds like common sense for me. Even in numismatics, common sense is necessary.
